Is the file perhaps malformed and reports a wrong length?
Sure, has lots of errors, Peter told me this and also foobar2k said this way when I converted the files. Next time (in the next future) I'll buy an Olympus DVR, Peter also told me to blame the cheap DVR (MonoDeal on Amazon), I'd advise you all to spend more, if you can afford it.

Q.e.d.: I run the File Integrity Utility and it shows exactly the length of the M4A.

Don't know the particulars of that decoder, but who says that the original (buggy) file tells the truth about the length?

(Of course, if sufficiently many frames are corrupted and dropped during reencoding ... )

You had a "Why?" up there.  Why it now is shorter. Have you checked that it is it indeed shorter, not merely that the software reports so?
