ape to flac conversion

I've tried several different batch converters possible of converting APE (monkeys audio) to FLAC, but they were unable to retain the track information contained in the ape tag. (note: all track originally ripped by cdex). I want to convert, because FLAC support is better on linux and on portables... but I want to keep my tags,  does anyone know of a program that will keep this data?

eitherthat or conversion to wavpack, which seems like a more flexible format

I downloaded the program, how can I "transcode" with it, it doesn't have FLAC or WAVEPACK listed as output options. It only has them as inputs.

Right click on file/s > convert > settings >
Specify output path (or leave as is)
Specify output filename formatting (or leave as is)
Specify output format (tell foobar2000 where wavpack.exe and flac.exe are by editing the output format)
Save all, Close.

Right click on file/s > convert > run conversion.

Easy CD-DA Extractor can convert from APE to FLAC while retaining the metadata info.

It's possible that this may help clarify some points.  My guide discusses how to transcode from an APE image file to MP3 track files - but I think it may help fill in some of the gaps.

I was hoping to use ACDIR to batch transcode all my APE audio to FLAC.  Basically run through my audio folders iteratively, if there is a APE file, transcode it to FLAC keeping the tag info and writing the FLAC file to the same directory.

Looking at ACDIRs command switches I have to say they're pretty complex and was hoping someone who knows ACDIR well could provide the requisite command line syntax.  If ACDIR cannot traverse a directory tree, that is no problem I can have another tool do that and call ACDIR if APE files are present.

A few questions:
- would it be possible to ensure all tracks are in the right order to be treated as an album and thus get FLAC sector alignment right
- what would the impact on sector alignment be if the directory contains a multiple CD set
