Nero, encoding different files

should I decode ape, flac, etc etc files to wav before I encode them to mp4? or just encode strait to mp4 without decoding? How will this effect mp4 encoding quality? Thank you.

You really have no choice. Either you do it by hand, or the software will do it for you. It won't keep the wav file around, of course, but it does need to decode before it encodes again. I recomend letting the transcoding software take care of it for you.

In case you didn't know, you can encode stright to AAC (in MP4 container) in Nero using Mausau's Plugin's (here).  This way you don't have to decode to PCM (in WAV Container) first, and it won't affect quality.  If you want to encode with a different AAC encoder, then you'll have to decode first.
