FLAC Encoder problem

Heya. I'm trying to convert .hca files into .FLAC while using the Affix silence DSP function. But whenever i play the new flac file on VLC, the ending fade is broken, and the song ends right where the fade would begin. Strangely enough, if i put it in audacity, it works fine. Is this a problem with the DSP plug-in, encoder, or file itself?

As I was suggesting on Discord when asking @thomas04 to report it, I thought it might have something to do with the converter hinting the file length in the intermediate WAV's header from the source file length, which would be wrong due to using a DSP that alters the length.
