AC3-encoding messes my sound up...

I've run into weird behaviors with Apple's Compressor doing it's Dolby Digital trick.
As described in length in this tread on the Digidesign User Conference (sorry for cross-posting).
I'm really trying to figure out what makes the encoder change the sound this dramatically. And I'm not talking just about the difference between DTS and AC3 because that's obvious beyond a need for explanation. I'm hoping some of you experts here can point me in the right direction, or to a place to post this.
Would it be sensible to try encode it with a different encoder to see if this behavior persists?
What would you recommend? (Mac or PC)
