Is one a better way to go than the other? Does it matter if I use WaveGain on the wavfile before encoding, or rather to wait and use MP3Gain on the MP3 file after it is encoded?
Is there and fundamental difference?
Any thoughts?

You should use MP3Gain. WaveGain is intended for WAVs which won't be encoded at all, or won't be encoded to a format that has it's own ReplayGain (MP3, MPC, Ogg Vorbis...). The format's own RG is preferred.
