Hello,

How do I set the "Move to" and "Copy to" file operations so that the "copy entire folder source content" and "show output files when done" boxes are unchecked by default?

Your best bet is to create a preset: right-click a track > File Operations then choose Copy or Move and then click the '...'. A dialog opens. Change your settings, and then save this as a preset: type a title/description in the Presets box (such as 'Tracks & don't show') and click Save. The preset will show up in the Copy/Move context menu.
