Is there any way to check if a FLAC file was created by converting an mp3 or other lossy format to FLAC?

One way that will work for sure is to use a frequency analyzer to see if it drops off early in the frequency domain. Most codecs will do a lowpass filtering on the audio which can be seen as a big drop at some point on the frequency scale. It can be at 16 kHz for example.

Remember that the above methods are not 100% reliable, i.e. some original mastering may be misidentified as coming from MP3's.
