On the already extracted WAV files you can use WavTrim.
WavTrim: http://www.logiccell.com/~mp3trim/

On the already encoded MP3's you can use mp3Trim and mp3DirectCut:

I don't personally do this:
In EAC insert your CD, and then click the F4 key which will detect the gaps. After the gaps are detected click the text at the top that reads Action, and then select Leave Out Gaps. EAC will now grab your CD's without the gaps.

Additionally in EAC activate the option 'Delete leading and trailing silent blocks' under EAC options.

Media Jukebox has an option under "Playback" for "do not play extended periods of silence".

What about silence IN THE MIDDLE of tracks?
I ripped the audio of a DVC concert to burn on CD, but the audio has several very little silences all over it. They are tiny, about 1/4 a frame, but they are noticeable when listening on headphones. I´ve tried trimming them but it is a painstaking task.
Anyone could lend a hand?

Sorry, I meant DVD.
By the way, it is not a ripping issue, I connected headphones to my DVD output and the microgaps where still there.
